The evil team should first be met on one of the routes, where you battle 2 grunts Then you find they have a hq in the next city, where you destroy the reaper should be the 3rd route when you meet them The 3rd major location their hq is in

A cutscene shows: In the beginning, Kyogre is formed by the pressure in the deep sea trenches, and Groudon is formed deep inside the Earth from hardened magma and earth. Kyogre and Groudon then proceed to fill the sea and create land, respectively. A chance meeting turns the two into rivals, and a conflict for dominance over the Pokémon world begins. This battle continues until Rayquaza quells it, causing Kyogre and Groudon to retreat to special caverns. The Red and Blue Orbs are created to prevent the reawakening of Kyogre and Groudon, and are left at Mt. Pyre for safekeeping. Kyogre and Groudon rest in these caverns until Kyogre is awakened many years later by Team Aqua. Team Aqua have stolen the Blue Orb and have used it to reawaken Kyogre-Primal. After being awakened, the ancient Pokémon vanishes, and the weather all over Hoenn turns into a torrential downpour. Just then, the leader of the Team Magma appears, and the leader of the Team Aqua finds that he is unable to control the Pokémon. The two bosses then team up to try to stop the rampage, but to no avail. Instead of traveling to Sootopolis City, Kyogre swims into the unknown. Kyogre floods the entire region of Hoenn, also flooding Kanto, Johto, and the Sevii Islands, as well as many other regions. However, Brendan (LatiosBlue) or May (LatiasRed) manages to travel to the top of Sky Pillar, awaken Rayquaza, then team up with it to stop the torrential downpour. Then, Brendan/May locates and captures Kyogre-Primal with the aid of Rayquaza. The undeveloped region north of Johto/Kanto is not flooded. In a hurry, the heroic Team Magma awaken Groudon in order so it can create a new landmass and save the people of Hoenn. Groudon is then captured by Brendan (LatiosBlue) or May (LatiasRed). It is used to create a land bridge from the completely flooded Hoenn to New Tohjo. The entirety of the remaining population of Hoenn travels across the land bridge to New Tohjo, while the entirety of the remaining population of Johto and Kanto have already migrated to New Tohjo.
5 years pass, in which New Tohjo is built.
Team Rocket have been reformed by Agatha, who appoints Karen and Will as leaders. Meanwhile, Pryce wants control of Celebi, and through that control time in order to save his Lapras's parents. Agatha has created three machines to do her bidding: The Harvester, The Reaper, and The Mother. The Harvester takes Pokemon's soul energy, causing them to enter a state of permanent faintedness. The Reaper turns Pokemon into Ghost types, which Agatha sees as superior. The Mother creates new Pokemon from "soul energy", which is gained by using the Harvester. Team Rocket's ultimate goal is to capture the Lati twins, along with the Soul Dew, and add enough soul energy into the Soul Dew to power Latios (LatiosBlue) / Latias (LatiasRed) to an unstoppable level of power. Agatha steals the Eon Flute from Brendan/May, and uses it to summon Latios/Latias. Agatha succeeds in capturing Latios (LatiosBlue) / Latias (LatiasRed). However, they need the opposite Lati in order to purify the Soul Dew enough for the Lati they captured to fully utilize its power. The powered-up Soul Dew is called the Soul Harvest.
A cutscene plays, showing Team Rocket capturing trainer's Pokemon and turning them into Ghost types with The Reaper. You are May (LatiosBlue) or Brendan (LatiasRed), a fifteen-year-old trainer from the starting town (unnamed) in New Tohjo. You live in the same starting town as Wally, who becomes your rival. Wally is just now starting his Pokemon adventure. You and Wally receive Pokemon from Brendan (LatiosBlue) or May (LatiasRed), who live in the same town as you and see your potential. The Pokemon are the Gen 3 starters. You choose one, and Wally chooses the starter with the Super Effective type over yours. You both go on the gym challenge. On your way to the first gym, you come across Team Rocket. They are using The Reaper to turn trainer's Pokemon to Ghost types on Route 3. They use only Ghost type Pokemon, which have been turned to Ghost types with The Reaper. Ghost types converted to by The Reaper: -Have Levitate as their new primary ability -Have Ghost type as their new primary type -Sprites have the floating shadow effect You stop the two grunts. They retreat to their base, which is unknown at the time. Later, in the first city, home of Gym 1 - the Grass Egg Group Gym, led by Erika: The gym is closed. Erika's whereabouts is unknown. You come across a mart run by Team Rocket. You notice a secret switch being gaurded by a Team Rocket member. You engage in battle with him. After you defeat him, you turn on the switch, which reveals a secret staircase. You go down the staircase, and the first Team Rocket hideout is revealed to you. The "Team Rocket Mart" hideout houses The Reaper. You go through their base until you encounter Karen, the former Elite Four member. You defeat Karen, then you (or someone else) destroy(s) the Reaper (somehow). Karen retreats, but is not defeated for good. A cutscene is shown of Agatha berating Karen for her failure. She vows revenge on the player. Erika's assistant then appears in the city garden. She tells you that Erika is in the woods, looking for herbs to create a potion that heals her poisoned Pokemon. You meet Erika in the woods. She asks you to find the (unnamed) herb. You find it. You give the herb to her. She thanks you. She returns to her gym, and asks you to challenge her. You defeat the trainers in her gym, then challenge her. She has a Bellsprout, an Oddish, and her ace is a Comfey.
The second gym leader will be the field egg group, and will be Whitney. The third gym leader will be the all 3 water egg groups, and will be Misty. The eighth gym leader will be the dragon egg group, and will be Pike Queen Lucy.
The player discovers Team Rocket's plot to use the Soul Harvest to power Latios/Latias to unstoppable levels. Later, the player finds out that Team Rocket is using The Mother to create new Pokemon. These Pokemon do not have sprites, as they are referred to as "abominations", and their appearance is "too horrifying". These Pokemon are going to be taken from Smogon Pet Mods with the respective Pet Mod owner's approval. You face the evil team once again before finding their second hideout. This time, they are creating havoc somewhere, where you have to face a large group of them. Next, you enter their second hideout and find Will. You defeat him and destroy The Mother. He retreats but is not permanently defeated. He may reveal that Agatha is planning on using the Soul Harvest on Latios/Latias early (on the top of some mountain, perhaps?).
The opposite Lati comes to you, seeking your protection and wanting to team up with you to defeat Agatha. You face Agatha who uses the powered-up Latios/Latias in order to take the opposite Lati from you, which you are forced to use in the battle. Although all of Agatha's Latios/Latias' stats except HP and Speed are multiplied by 2 with the Soul Harvest, its Speed is halved because the remaining Lati has yet to be purified. It will be at level 70 when your party is around level 50-55. You defeat Agatha. Agatha retreats, and is not yet defeated. You pocket the Soul Harvest, and take it to someone who makes a machine that puts the soul energy back into the fainted Pokemon. The machine is called The Lifebringer. After that, nothing is left, as the Soul Dew is destroyed from too much wear. The mascot legendary becomes the new Soul Dew, as it is also too worn.
Postgame: You find Pryce, who wants control of Celebi, and through that control time in order to save his Lapras's parents. You defeat Pryce while trying to capture Celebi, and tell him that his actions are evil because manipulating time can have unintended consequences. You capture Celebi. Pryce goes back to living in (unnamed) town/city. He becomes a "boss battle". You also discover that Team Rocket has built a second Mother. You find their third and last hideout, their main hideout. You battle Karen, Will, and finally, Agatha. You defeat all three for good, then destroy the second and last Mother for good.
The Elite Four is: Glacia - Hail team Flannery - Sun team Brock - Sand team Juan - Rain team The Champion is Lance (LatiasRed) or Steven (LatiosBlue), with the other being a postgame "boss battle" Red, Blue, and Gold are other postgame "boss battles" Silver is a battle facility champion There will be a postgame battle facility Many past gym leaders/Elite Four members/Battle Frontier members will be battle facility leaders

Team rocket could break key stone to unleash 108 bad souls to fill the pokemons that their souls taken and use them.
